For the icons issue it could be that the old configuration might have some hardcoded sizes in it.
As for the 'corner case' you have to test out newer Plasma versions. As boot or launching of Plasma changed through the newer versions it might be a bug that needs fixing. But as I am not using this kind of setup it is hard to tell. Maybe you can find an open bug about this on bugs.kde.org to see if it is reported already.
Also keep in mind testing with a clean config might help here aswell.
