I have also lost transparency for all menus and pop-ups, as well as konsole + yakuake. Widgets and moving windows are still transparent.
This happened after an upgrade to Mesa 18.0.5, and the latest kernel.

I also get the same warning as atowler about needing to restart konsole, but to no effect.
